CTU San Diego was a Domestic CTU Unit based in the city of San Diego.

CTU San Diego loaned their top forensic analyst, Randy Murdoch, to CTU Los Angeles during the ongoing nuclear crisis to recover the writing on a burned piece of parchment found in Syed Ali's clothing.

During Day 4, Howard Bern went to CTU San Diego in order to escape the Chinese consulate. However, on his way there he was intercepted by Cheng Zhi and forced to give up Jack Bauer.
