CTU San Francisco was a Domestic Unit of the Counter Terrorist Unit. The unit was based in the city of San Francisco, California.

During Day 3, CTU San Francisco was responsible for securing a vial of the cordilla virus on a rooftop. The courier had been shot dead by a sniper. (Day 3 11:00am-12:00pm)
CTU San Francisco is also the location of the closest first-tier Jane Saunders look-alike.

Two years before Day 5, Shari Rothenberg and Miles Papazian worked together at CTU San Francisco. Shari filed a sexual harrassment grievance against Miles, but nothing came of it because there was insufficient evidence to support her claims. (Day 5 9:00pm-10:00pm)
